I think the flap referred to would be in the heater core box. The other
flap and A/C evaporator box area drain results in foggy windows, not
variable heating.
Wet REAR footwells, I've found, are from plugged sunroof drains. There are
four drains, one from each corner of the sunroof opening. The front two
empty into their respective front door jambs. The rears come out just
behind the wheelwells. Audi suggests reaming 'em out with a flexible steel
like a long speedometer cable.
Somewhere in the archives are descriptions of problems related to the heat
controller. I think what happens is whatever it is that operates the
flaps in the heater core box that lets heated air into the cabin is
controlled by vacuum motors and the vacuum motors "lose their grip" when
something like accelerating changes the car's overall vacuum pressure, and
then it takes the sensors a while to catch up with the change in air
