Aqua-phobic Audi

Speaking of rain, I think my car is aqua-phobic.
A few weeks ago when the RF footwell flooded,
I had the CEL reset and cleaned out the plenum area.  
Then in a "flash-deluge" rain event the CEL flashed a  
few times and the engine was running rough.  A bit of 
nasty smoke came out the exhaust, then it seemed to 
run OK.  No smoke, no CEL, full power (dfi if iab?).  
I guess water came in someplace that it shouldn't.  
Any suggestions?
