[A4] Is the A4 engine the same on Automatic and stick versions?

Hi All,

 

I am looking at making one car out of two, but want to make sure that I
don't get into a quagmire in the process.

 

I have a 1996 A4 V6 Quattro 5-spd with a blown motor.

I have a 1996 A4 V6 Quattro Automatic with that is a donor (wrecked).
Will the engine from this car just lift and drop into the other? Are
there any gotcha-s? 

 

Another concern, will I be able to keep the ECU from the stick and thus
retain its original mileage? (Am I correct in the assumption that the
odometer data is stored in the ECU?)
