Replacement with an aftermarket head unit is very possible.
Go do a search for a "2000 A4 din plate". A 5 sec search on google yielded installer.com with several plates having standard cut outs.

Hi Guys,
We just got a 2000 A4Q 2.8 Stick - really clean, well loaded car. But
after purchase, a few issues sprung up.
The Audio Deck is a factory installed unit (non-standard size), has CD,
Tape and radio - pretty nice system - Bose. Problem is, the internal CD
player does not work - says "Error" no matter what we feed it. I can
hear it try to spin, but something is not right there.
The radio has an option to use the trunk-mounted changer, but there is
no changer in the trunk. I don't think that there is anyone that can fix
it, cost for new is too high and the slot/amp is not standard, so
replacement with something aftermarket is not realistic.
The easy solution seems to be to put a changer in the trunk. Problem is,
I looked in the trunk, under the toolkit (where I assume the changer
would go) and I don't see a plug or a wire for it.
Does anyone know if these cars came pre-wired for the changer and what I
would need to do in order to install it?
