Yes, running the coolant pump and the auxiliary radiator fan for some
minutes after shutoff would certainly drain the battery a bit.
I noticed that my friend's stock VW Jetta GLX VR6 after-run system
activates often and runs for a while too, and his stock battery
doesn't seem to be adversely affected, so I think it should be ok,
as long as the battery isn't already weak to begin with.

If you plan to keep the car parked for extended periods of time,
consider using a Deltran Battery Tender to keep the battery
charged.
