keyless entry in 90q20v update

I have an Avital Remote Access 2 system installed in the 90q20v now.
It was fairly easy, but required a lot of wiring and adding relays
(diagrams later).  I did everything so far under the back seat, which
makes it a lot easier than working under dash.  The factory alarm is
actually quite complete, and even has starter kill, to my surprise.

At this point, the remote will lock/unlock the doors, and arm/disarm
them as well.  One problem I see is this - with the windows open, I
lock  the car, arming it.  If I pull up on the door plunger, it unlocks
all the doors and disarms the alarm.  The problem is that if someone
smashes a window or slimjims into the car, they have just defeated the
entire alarm.

Another question - the Avital uses 2 wires for parking light flashing,
one for the actual trigger, and one to set the polarity.  If positive,
they want you to use a dedicated 20a fused lead on the polarity wire. 
But the car uses a relay to flash the flashers, so I don't think I need
all that load.  Anyone BTDT?

If this weren't enough, I am also changing the front CV boot, replacing
rear control arm bushings, etc in preparation for the NEQ winter driving
school this weekend.  Hope there is lots of Tuckermans to cool my
skinned knuckles.
Which reminds me, I may also need to do a thermostat...
