It may not actually matter if the drain is clogged... If I recall correctly
the vent defaults to open in the plenum area. If the drip cover is missing,
it is possible (especially with the describer parking angle) that the rain
water had direct access into the cabin. Just another thought, something to
check or replace...

You may want to check the drain that takes water out of the area in the
engine compartment that is next to the fresh air intake for that passenger
compartment. If this is blocked and your fresh air vent is open, you will
collect water inside.
