I think they both do similar stuff, if you want
reliability, go with a Haltech. Megasquirt is a DIY
kit. They can be reliable, but I'd reccomend going to
it after you've done a conversion with a Haltech or
034EFI or something. At leasy this way you have a
good ECU to start with, and it usually rules it out if
you have problems. Plus you will be able to better
tell if the megasquirt has the features you really
need or not. For example, 034EFI has the ability to
mix TPS mapped injector PW with MAP mapped injector
PW. This is really important if you run agressive
cams and have little vacuum at idle, plus a turbo on
your car. Megasquirt and Haltech? will only do one or
the other. For most people this is fine, but it's one
feature you may decide you can or cannot give up.

Who knows, I lost count a long time ago. I've since
switched to the "I'd rather put $200-$300 per month
into my car vs. a new car." I'd say you can do the
parts used for ~$200, plus the price of the ECU.

They are as reliable as you make them. If you use
good wiring practices, connectors, fuel fittings and
hose, you can go a long time without messing with it.
It's really much cleaner and simple than the CIS
system.
