Damn this all sounds too familier.  Not to discourage
you, but one of the reasons I went to the Haltech is
stuff like this.  I swear the CIS-III knows there is a
turbo on there, then it gets mad at you.  When my
setup was similar to yours, I even tried running
around with no boost to try and simulate the stock
engine, but still ended up with goofy behavior.  I did
have the throttle switch wires wrong once, but I could
never get it right even after correcting that, it did
help though.  My advice, still double check all
electrical stuff you touched, and check that timing
again like Javad said.  After that, pester Javad to
hurry up on that stage II 034EFI :)
