5KTQ Cam Timing Q? (long sorry)

I'm not sure exaclty what the issue is (from briefly skimming your post), but basically #1 all the way up at TDC, flyhweel mark aligned, and both #1 valves totall closed, you're good.  Ignore the crank pulley, its not a reliable mark as the dampener can rotate and should never be used for reference, that's what the flywheel mark is for.
