5000 auto tranny to 90 FWD

As I recall, people going the other way (auto to manual) have had to 
bang a dent in the floor to get everything to fit - so going manual to 
auto should be ok.

You will have some little issues to get right, like how the crank/input 
shaft bearing stuff works, the kickdown linkage from the throttle body, 
stuff like that.  And making the interior pretty when you're done.  It 
would be nice to have a complete donor car (with same interior color) to 
pull parts from, so you know you have everything.

No idea how easily the driveshafts will hook up, could be different 
lengths, different bolt circle diameter, etc.

Transmission mounts may also be a "solve it as you go" issue.
