HELP! Engine mounts not ligning up

So I finally "dropped" the motor back into my 5kT last night, but I had a problem getting the mounting brackets on both sides to line up. I just replaced the engine mounts too. Basically, the engine needs to turn to the passenger side an inch or two so the brackets line up to the studs in the mounts. The problem is I can't get the engine to move over. Right now the block is bolted up in the rear to the tranny and is still hanging by a chain in front. Where should I start looking for alignment issues, etc. Could the subframe be misaligned or something the tranny? Any BTDT's or advice is appreciated as always.
