Taking them in ease of answering...

1. Black box and pump under back seat - vacuum pump and control unit for
door locks.

2. Cooling fan under hood - other have already pointed out that it's the
injector cooling fan.  If you're missing the shroud (like I am) that
runs from the fan over to the injectors, the fan will run, but the
injectors won't get any cooler.  Thus, the fan still thinks it should
run until the injectors cool by themselves, and drains your battery.

3. Rough running warm / 2113-
Hmm.  If you've replaced the distributer already - do you know the
replacement has a good hall sensor?  Maybe the wiring is bad somewhere -
the Bentley has some hints for finding that.  It also suggests your
timing belt is cracked (although that is last on their list, but maybe
it would explain some of your other rough running?  The temp-dependence
doesn't fit that scenario, though.)
You say under gentle acceleration it will run OK, but heavy
acceleration it stalls.  Is your WOT switch good?
