No power windows/sunroof after starting car...

There is a relay thing that supplies power to the window/sunroof 
systems, providing the feature that lets them stay on until a door is 
opened (after the key is off/removed).  Perhaps yours is failing, or 
getting a bad signal.

I think the roof and windows run through separate breakers, so that 
wouldn't be the source of the problem.
