Coilpacks would be the most likely cause.

You'd think they would have it figured out by now, but I recently read
that 2.0T A3 owners are seeing problems with them after just 10-15k
miles.

I posted recently about issues with my car's coil packs. I've replaced 3 of the 4 (including cylinder #3
twice) in the past 4 months. My car just passed 70k miles. Symptoms were as you describe, except it wasn't
intermittent. Once it happened, it was continuous.
