Agree that the pilot bearing sits still when the clutch is engaged ...
although I doubt you could spin a driveshaft quickly enough to be able to
discern any noise from a pilot bearing from all the other sounds in the
gearbox. My recommendation would be to troubleshoot by symptoms ... a bad
pilot bearing will behave like a slipping clutch when the clutch is
disengaged ... which means it should be a bit difficult to engage gears when
the engine is spinning but the car is no moving ... you may be able to hear
the synchros in the transmission spinning as you attempt to engage a gear.
I went back and read your original post, and it doesn't sound to me like a
pilot bearing, but maybe it works passably when everything is cold and then
gets stickier when it warms up. I have had a pilot bearing fail ... but I
think that was on my Fox.
I spent a bunch of time trying to troubleshoot the clutch on the urq without
opening the thing up ... the problem was obvious when the transmission was
pulled. One way or another it seems to me like solving your problem will
require pulling things apart, so it might well be time to bite the bullet.

Hmmm the no shift without the clutch is something I've not had. However a
bad pilot doesn't come into play in this operation at all since the
flywheel/input shaft never spin at different speeds shifting this way.
I would imagine a failed pilot would affect all shifting but I've never had
one fail. I would try putting all four wheels up and then having someone
depress the clutch while in 5th gear with handbrake engaged. Then you
should be able to spin the input shaft via the trans by blocking one front
wheel and spinning the second. If there is a bad bearing I would imagine
you should hear/feel it without the noise/vibration of a running engine.
You can then also fire up the motor and try clutch engagement/shifting with
the wheels up.

Still pondering.
I did replace the clutch master cylinder with the clutch, and the slave is
not original but sure they can go bad. Never had a Audi hydraulic fail with
these symptoms. Doesn't loose pressure ever. Doesn't sink to the floor.
Always allows to be put in gear forward or reverse, no grinding. No loss of
brake fluid, no brake fluid on my shoes!
In a normal working Audi if you ignore the clutch, and try to move the
shifter out of a gear, there will be a point where drivng loads or
tranistion to coasting, will allow a shift.
Haven't we all had to nurse an Audi home with a broken clutch pedal?
Mine currently won't.
Here is an idea, And I may have experienced this once before but didn't
give it a thought.
What about a failed pilot bearing causing the trans input shaft to stay
tuning at engine speed? Might explain why at standstill or very slow car
speed it will shift.
Nick dreading pulling the trans with out knowing for sure.
