Today I took the car for a drive. I ran it up to 50mph (shifting at 1800rpm... the torque this thing has is pretty fun), then shut the engine off while in gear. The vibration continued. So that completely rules out any sort of running issue.
Based on responses and what I've found I am convinced it's a bad flywheel. Ill keep everybody posted.

Noticeable at idle and get worse as you increase revs, so much so that I am afraid to take it beyond 2000rpm. It is not a misfire, engine runs well. No CEL. Everything on the front of the engine looks ok, harmonic balancer runs true, etc.
