They have two main issues. First, due to lack of fuel cleaning the intake ports they are having a carbon buildup problem in the intake. The fix is simply removing the intake manifold and cleaning the ports at 75,000-100,000 miles.
Second, the FSI engines have a problem where the flat-tappet cam follower that drives the mechanical fuel pump wears out quickly. Left unchecked the tappet wears through which lets the fuel pump piston contact the cam resulting in the destruction of the fuel pump and the cam. Replacing the follower at regular intervals (20,000-30,000 miles) is easy and prevents issues. There are options to replace the flat tappet with a roller follower, which is how VAG solved it on TSI engines too.
