One good reason for bleeding the clutch first might have to do with the method recommended in the Bentley. (I'm not sure what the Haynes says). The Bentley says to connect a pressure bleeder to the clutch slave bleeder and pump fluid through the system backwards. I imagine this could put air into the brake master so if you did this procedure (back bleeding the clutch) last you could introduce air that would then become trapped in the brake system. If I were replacing the rear lines and flushing the system I would do the brakes first to work the air out of the system and then flush out the clutch hydraulics by allowing the pressure bleeder to force all of the old fluid out. I don't have a technical reference that says this is correct though. Just what I would do in that particular situation.
