I have had something like this happen to me.
This is why you should have the car appraised with the modifications and had your premium adjusted accordingly, I'll be doing this exact thing in spring to my 3B powered Ur-q.  
Don't want the same happening to me after hours of labour and $$$ in parts.
Usually it's up to you to tell them about your mods... otherwise your premium covers and reflects stock vehicle only.
You can try to have an outside appraisal to reflect the condition of the car (super mint etc. etc.)
Latly, you can hope they'll let you keep the car (at some cost).
Buy another one, transfer all your goodies to it, sell the engine and you mgiht actually be ahead (doubtful though).
