Yes, the inner joint usually sticks slightly to the transmission flange.
If you can get the outer end out of the hub, then you just pull the
drive shaft and it unsticks fairly easily.  If you can't get the outer
end free, then you've got to wrestle with the inner joint, but if you're
going in from the top, there's almost no room to get a good grip.  Maybe
you'd find it easier going in from the bottom, but be VERY careful to
support the car securely if you do this - I'm always scared of being
under a car while simultaneously applying force or torque to any
component - I've had Audis fall off jacks twice now, once with me
underneath at the time.
 
Another idea has just occurred to me.  Remove the six splined bolts
holding the inner joint to the flange, and then reassemble the wheel on
the hub.  Grab the wheel and rotate vigorously backwards and forwards -
you could even put a 17mm socket in one of the bolt holes.  Assuming the
inner joint isn't keyed onto the flange (which I don't think it is),
this should break loose the joint from the flange.

p.s. many years ago, I was in exactly the same position you are in now
(on an Audi 80 quattro), and I ended up undoing the ARB and popping the
bottom ball joint out of the hub assembly.  Then I could swing the strut
out a few cm, and the outer end of the drive shaft easily came out.

i tried to do this recently on my 93 Canadian S4, replace teh LHS outer
boot, and I failed miserably. I even bought myself a nice snap out
triple square for the inner joint.. but this is where I thought i woudl
succeed and failed the worst.  You say that the joint sticks to the
flange? so you're saying that I can just yank on the half shaft and it
will come off? Really?! Damn, that think seemed like it was stuck for
sure.  Can you give me some pointers as to how much force is needed, can
i put a chisel in between, etc etc...   
 
Like you said, the lhs half shaft couldnt get clear of the hub no matter
how much i tried.  
 
any helpwould be GREATLY appreciated
