I don't see how its the engine, so that leaves electrical, and fuel.
And because it sounds like you have pretty thoroughly
checked the electrical I'd check the fuel throughly.
Have checked your fuel injectors? You might have an injector
that is gummed up (technical term there) and needs to be warmed
up before it will spray enough fuel.
Do you have spare injectors in your other engine, swap over
an injector. If you don't have any spare injectors let me know,
I think I still have my used stock ones lying around here.
