if by "leading piston" you mean the piston that sees the rotor first
as the rotor turns, you're correct. on the UrS4/S6, the calipers
are in front of the hub, so yes, that means the leading (smaller)
piston would be on top.

if you use the rubber flex hose, you are giving up a major advantage
of the brembo calipers: stiffness, which translates into good pedal feel.
there are DOT-legal braided steel lines. i strongly recommend using those.
by the way, i don't use banjo fittings with my 996 calipers, and i don't
have any problems with routing.

if your pads have wear sensors, then i would cut off the plug and splice
in the old plug from your audi pads.
none of my pads for the porsche calipers had wear sensors, so i just
shorted the ends of the old plug (pad side) together.
