Running with the cover on may be the smart thing to do, but I seriously
doubt water is a factor.  If you're getting water on the top of the
cylinder head, I say get out the snorkel 'cause you're in a pond.  

The top of the head is pretty close to the hood, the insulation of which
would most likely just absorb any water making it up that high.  And if
any water manages to get up that high it's just going to evaporate
anyway from the heat of the engine.  

Besides, you should be running with the belly pan anyway, which negates
the whole splashing thing.  If you're not running the belly pan, besides
the general engine compartment cleanliness thing, you're losing
efficiency from your intercooler (assuming you're running a stock one)
since the belly pan forms the ducting forcing the air through it.
