At the moment the CD changer does actually have to be playing.  I think that once the head unit is in the cd mode and has recognized a cd changer present you could cut the power to the cd changer so that it is not playing a cd, yet the audio in lines would still be usable for the ipod.  The way i have it hooked up now this would not be hard to implement, just add another relay so that when there is power to the ipod the power to the cd changer gets cut. 
 Another detail i didnt mention earlier is that i actually created my own ipod cable for the hook up.  This way i can have only one cable connected to the ipod for the audio and charging it.  The whole project only cost me about $20 total and works great. There are a few places online where you can buy the connector piece for the bottom of the ipod, figure out what pins you need to use (pinouts can be found easily) and solder on the wires.  
Also there are actually serial sending and recieving ports in the ipod which can be accessable if you install linux on the ipod.  This way you could create something similar to what Ivan was talking about without having to use a separate microcontroller, this is my future plan once I obtain the knowledge.  You could do it all from the ipod!

Chuck,

When you are listening to your iPod, does the CD changer have to be playing
a CD, or did you come up with a way to inhibit the changer from operating
while using the line input?

I am currently planning to use the hardwired FM modulator with the
drive+play, but a line input would probably be a better solution.
