Steve,

Are you talking about the sub-assembly that holds the window, the
window motor, etc?  That sub-assembly bolts to the door with four
bolts.  If that is what you are referring to, the Bentley has a
procedure listed that I could never quite figure out.

I align the carrier frame (mentioned sub-assembly) as close as
possible to the previous location using the bolt heads as indicators,
tighten things and go for a drive.  If there is wind noise and pulling
in on the upper back corner of the door while driving lessens the wind
noise, it's back to the garage and loosen the bottom two bolts and
move the frame in a little by hand.

There is an adjuster wedge that goes between the assembly and the door
frame on the lower front bolt.  The Bentley description of what that
does is not particularly informative.  Hopefully, other more
experienced guys will chime in here.

This is all assuming the door itself is flush with the sheet metal in
front and behind it.  The actual latch pin can be adjusted in or out
to fix the door alignment issues.
