[s-cars] Turbo to Exhaust manifold studs

When I flip the stud around and thread it into the exhaust manifold so that the longer section of stud that has thread on it goes in first (which is probably the wrong way) I am able to get much much more of the stud to thread into the manifold than when I try inserting the end that has the smaller length of thread.
It seems that the unthreaded section of the stud is the reason why it won't thread in further.
What I was hoping to do was thread this new stud in without removing the other 3 nuts that are currently holding the turbo in place because:
a. The missing one fell out with the others in place
b. All the other various nuts and bolts that I'd need to remove look very rusty
c. Mr Murphy and his Law has taken up residence in my home
Is this non-threaded shoulder supposed to act like a guide to stop the stud from threading further into the manifold?

Of course I did not buy the kit of 4, just 1 stud and one nut, but you can see the picture. Now it occurs to me that they probably placed those nuts on the studs the proper way (as Brian suggested in a previous post).
I can see that this unthreaded shoulder would prevent the stud from backing out if the stud was inserted into the manifold before the turbo was mounted. I'd have to guess that the stud that fell out was not of this design, otherwise it would not have been able to back out.
Could I possibly grind down the shoulder so I can get the stud in further. Then at some future point in time I could remove the turbo entirely and properly insert a new stud?
