Steve:  I haven't heard of anybody with any issues after swapping the 5 spd CBD out for a 6 spd EDU from a B5 S4 2.7tt or C5 A6 2.7tt.  The alignment dowels are there, in my understanding, for installation purposes, until all the bolts connecting the transmission to the block are installed and tightened.  Once that is done, the lack of an alignment dowel is meaningless.
