Mine did something similar a few months ago (with tach drop). The two hall effect sensors (one for start ref, and one for running ref) are identical. You can trobleshoot those by swaping them. If you do this, and then you have no running problem, but an occaisional start problem...you have found your culprite. Both are mounted on the engine/transmission joint...one on top behind the head, and the other farther down on the driver's side of the motor. The one mounted to the engine is the "start sensor" and the one near the head on the tranny is the "run sensor". It took me a few months, but I finally found it with the help of my local friends (thanks everyone!). I also grounded the ECU and the engine directly to the battery, and relayed the ECU as well since supply voltage was low. The combination of these things got mine running really well.
