No, the same applies to the 5-speeds ... the ECU only receives the idle and
WOT switch inputs.
Of course the first recommendation is to pull the codes ...
I would start with the fuel pressure regulator and coolant temp sender. The
effects on the dash are not likely to impact the operation of the engine.
If you have ProDiag or VAGCOM you can tell what temperature the engine
thinks it is running at. If you see the temp reported to be low you might
want to verify that the thermostat is in fact working. Another shade tree
troubleshooting technique would be to unplug the OXS to see how the behavior
of the engine changes. I don't have any BTDT on doing this though ...

You seem to imply there's a difference in manual cars. Does the throttle
sensor have any additional functionality on a manual car? I should have
specified earlier that it's a factory 5-speed I'm working on.
