One other thing, in a pinch you can manually raise the windows with two long wires and a little time. I run one each from the battery to the offending door. Then, find the plug that goes to the switch (which if you have followed Ingo's advice you are already there) and find the two wires that are in the seperate part of the plug. The plug actually is two parts for each switch. The wires to this parft of the plug are usually black and green. Take your two wires and plug them into those two terminals of the plug. Basically, put the positive from the battery into the green side and the negative from the battery into the black side. If that doesn't work, switch them around, as in pos to black and neg to green. This bypasses everything and powers directly to the motor.
At least this way, you can have the car closed up for future rain till you find the issue.
BTW, I lefy my windows doen in a terible windy downpour several years ago. There are still issues from that incident :(
