As long as you get the new engine with a wiring harness installed, there's
no need to remove any connections on the engine.  Audi did a very good job
(IMO) of making the engine a serviceable module.  There are 3 Kostal
connectors in the drivers footwell which have the engine connectors ... you
disconnect the engine from the rest of the vehicle there ... 

I found the procedure as documented in the service manual to be more than
adequate.

If you don't have one, get a digital camera and take tons
of pictures of the old engine before you pull it. You can
use them to help you figure out which wire or hose goes
where, and how to route them around the hot bits.
