[Vwdiesel] varooom varooom and water leak problem

Tell me if you figure it out.  I pulled my window, filled the seam with urethane, put in a new gasket, it leaked.  I could have filed the rust off better I suppose.  Sealed the gasket with the cheap clear permatex windshield sealer, it leaked.  Put a canopy over it, it leaked (okay my old broken canopy sealed better and the old one didn't leak).  I'm wondering if the bed rails connect with this area?  Can anyone explain the innards of this section?  I just keep a towel on the floor and change it every few days so it doesn't get stinky in our rainy rainy climate.

...and vwpickups hasn't been working for me for a month, except for the archives.  Anyone know what's up?
