The cam lobes are in the correct position, pointing up slightly to the sides. the manual has a picture and it is correct. So if the crankshaft turns 2 times for every one time on the injection pump, then its not 180 degrees off.
The firing order is 1-5-3-6-4-2. So what you are saying is when the injection pump turns 1/2 of a turn it delivers fuel to 1-3-5 and the other 1/2 of a turn delivers fuel to 2-4-6. One complete rotation starts the sequence over again.
I was thinking maybe that if 1 complete rotation delivered fuel to 1-3-5, then the 2nd rotation delivered fuel to 2-4-6. If the 2nd rotation was delivering fuel to 1-3-5 it would be off, it would not be off 180, it would be off 360 degrees. A 1/2 of a turn would be 180 degrees. So my timing is not off 180 degrees.

Do you have the valve cover off? II assume that if the crank is at TDC and the #1 cam lobes are pointing up like (rabbit ears) then the pump would be aligned to the singular mark on the pump. The pump would be 180° off if the #1 cam lobes were both pointing down (like rabbit feet?) with the crank at TDC.
