That was the death of many a Golf or Jetta VR6 with that fancy trans. They wanted 5K to try and rebuild the trans and 7K new, junkyards wanted $2,500 for a pulled trans if you could find one, no guarantees.

The transmission in the newer cars is the DSG, or Direct Shift Gearbox. It is an electronic manual transmission with two clutches that shifts automatically or by paddle shift (some cars only have tiptronic). Because of the way it's set up, there are no losses in performance or efficiency as with a traditional automatic transmission. It is also extremely fast shifting, since both clutches work in tandem to make sure the next available gear is always ready. Generally, acceleration numbers are better with the DSG than the traditional manual.
That said, I'd rather have a normal stick shift, since the maintenance and longevity are known. The last thing I want is to get a brand new car with this new neato transmission and have it blow up at 90K miles.
