Only thing I can think of, is if the teeth of the input shaft and the clutch disk aren't meshing, it could cause  a problem.  So maybe if you can get the engine or transmission to rotate a little it'll help them mesh.

Did you do anything to center the disc when you bolted the pressure plate up?  If it wasn't centered, then it will be extremely difficult to bolt the two together, because the pressure plate will be holding the disc off center, and you're trying to use the input shaft to shove it center while shoving the whole works together.  Not totally impossible (probably), but that will make joining the two very difficult.  There are centering tools that mimic the input shaft for this purpose, but you could use something else that fits tightly, such as a dowel rod or similar.  


Finally, at this stage, a helper can be indispensable to help spot obstacles that may be causing the trans to not turn into place, or to help get it to go that last little bit.

Otherwise, it is one of those jobs that can slip together fairly easily if you are lucky, and if you get it cantilevered wrong, can just be a royal pain!

I worked on the car for hours tonight.  I got the transmission more-or-less in place, but it's not close enough to slip over the flywheel or bolt up.  It's also tilted about 30 degrees and I can't get it to turn.  I have the whole works shifted as much to the front as I can get it trying to clear the subframe, but it's still not working.  Anyone know the magic geometry?  As it is, I'm going to have to burn a vacation day tomorrow to work on it.  Already had to rent a car two days :(  Driving a subcompact Nissan for two days will incentivise anyone to fix their VW.  

I'm going to call in my big floor jack, which I loaned out months (years?) ago.  Hopefully that'll help a little.  Outside of that.......
