Yes, the S4 transmission is different from the '91 200TQ.
The  Audi 1992 Model Change information says:

"The Audi S4 comes equipped with a new 5 speed Quattro
transmission. This transmission is designated 01E. The
transmission takes the place of the 016 transmission and
was developed for use with the higher power Audi engines
such as the S4 Turbo engine.

A main development goal of the transmission was to provide
a very high shift quality similar to the 012 and 01A
transmissions used in the Audi 80, 90 and 100. This was
accomplished by revising the synchronizers, shift selector
rails, and selector mechanisms. The transmission uses a
lifetime fill of G 50 synthetic transmission fluid." end
quote

Maybe someone out there (Ned?) who may have an S4
transmission sitting in their garage can give further
details on the differences? Could be the change was made to
accommodate the 6 speed in Europe?
