Sounds like the bi-pressure pump may be on it's way out to lunch.   I had an
identical problem on my Coupe about a month ago.  Doors working, other
locks not.  After about an hour of troubleshooting (continuous lock, un-lock
cycles...)  everything went.  Pulled the pump and the DC motor inside 
had basically melted.

The good news it that these pumps seem to be a fairly standard/generic
Audi part and you can likely pick one up at your local import salvage yard.
I paid $25 for mine. Worst part of the install was remove/reinstall all the rear
trim area just 2 weeks after I did it to install new speakers.  Doh!   :  )
