My first question to you is what is the reasoning for changing the pipe... 
When I did the switch for my 5000, the book specifies a different connecting 
pipe and cat for the 5 speed transmission.  However, investigating further, 
the only reason that I could see for that was because the automatic tranny 
was much wider... and they have to curl the pipes around the transmission 
differently...

The pipe and cat for the auto tranny has plenty of room with the 5 speed...
