The fault code light method will not distinguish or even indicate  
faults the Motronic considers intermittent.  VAG-COM, Prodiag, and  
all the VAG factory tools will not only dump all the codes, but it  
will also display whether the fault was intermittent or not.  The  
scan-tools will also allow you to read block values to see a few  
important sensor and adaptation values.

As a side note, when my aux coolant pump cracked and started leaking,  
I had similar problems with the car running very poorly under all but  
the slightest load; it also seemed like there was a 'dead' spot on  
the throttle, right above idle...go a little bit more, and then you'd  
get a noticeable increase in power.

It went away with the new pump and a "burp" (parked the car on a  
steep incline, idled it without the reservoir cap until it was warmed  
up quite a bit).
