The odds are if you remove the boot you will see the problem, especially if  
the only thing that does not work is one window.  Removing the boot for a  
quick look takes only a few minuets, however to reposition the boot when you are  
done can be a bit of a pain.  On my old 5000 I had 6 wires that (two  broken) 
and 4 with cracked insulation.  There was not a lot of slack to  pull to 
shorten the wires so I removed the door panel and the inside kick panel  and 
silver soldered good Teflon coated wires with the splices located where the  wire 
was not under stress from opening the door.
 
Take a quick peek, I don't think you are opening Pandora's box on this  job.
