Closing the flap (the outside part) means recirculate...I think? Did
you turn on the car and run it to see what position the flap moves to,
if any?

Get what you can out with a vacuum, paintbrush, toothbrush, etc.
I forgot another cause: clogged drains. Pull the cover over the whole
compartment behind the firewall and thoroughly clean- you'll have to
dig around quite a bit to get all the leaves which will hide in all
sorts of places. A hose and shopvac can be the most useful here.
When done, make sure the drains are clear, or otherwise, moisture
builds up.
Keeping the area under the plastic cover clean is an important
maintenance item for type 44s- this spring, I encourage everyone to
pop the cover and clean completely (and verify the drain is completely
open.)
