Yes and no. Many places have no or very little experience with quattro cars, hence they may not know how to do several adjustments. I've heard many stories about Sears and other larger chain auto repair shops not able to do alignments on quattros. Hence many people have said if there's one thing they need the dealer to do it's the alignment, everything else they can do themselves or go to independent shops.
But if you can find some reputable shops with good alignment equipment and have experiences with Audis, then it should be ok.
Prices on alignment can vary by quite a bit. It's almost always better to have a shop charging a fixed price on a certain job, versus them charging by the hour. On average I would say 2 hours would be the absolutely maximum time required, 1 - 1.5 hours should be plenty of time.
