Chris Miller and I are undertaking 3b Conversions of our respective Coupe Quattros with slightly different approaches.
Chris is using his wrecked 200q20v as donor, I purchased a complete engine from a 200 kmile UK S2.

I'm expecting my car to be plug and play once I have the engine rebuilt.

Chris and I will use my S2 wiring as a guide to modifying the 200 wiring to fit the CQ as necessary.

As others mentioned, your biggest challenges will be in packaging and in wiring

One thing that the other folks have not mentioned in detail, is the Audi changed the wiring connectors around 1992
(see Jimmy Pribble's conversion site- section on wiring: http://www.urs4.com/logbook/RS2CQ/wiring.htm)
This will increase the amount of work (requiring splicing, etc.)

It might be easier to buy late S2 or RS2 wiring harness from a european wrecker and use that as a starting point.

Front cross members can be fabbed so there is some flexibility in choosing an IC.

I think that your biggest issue will be finding room for an airbox - but even then you could always go with a custom fabbed box with a cone style filter inside.

There are a number of radiator options as already listed, Chris and I are using the same all aluminum double core radiator as Javad Shadzi is using on his 80 TQ EFI  http://www.80tq.com - downside is that it comes without any mounting flanges, those have to be fabbed.
