6 Speed for 87cgt?

I think that the only thing that changes in the 6 speed is the gear cluster. 
  The boxes usually fit together in three pieces, the flywheel/clutch 
housing, the gear cluster, and the tail section.  I'm almost positive that 
all of the Audi transmissions have an output shaft at the rear, but in the 
FWD cars there's a plug that goes over it as shown in my 5kt manual.

Theoretially you could bolt a 6 spd tranny from an S6 to any of the inline 
5's regardless of the drivetrain configuration.  On the non quattros the 
layout is still the same from the tranny forwards.  Therefore you'd just 
have to plug the hole in the back of the tranny where the driveshaft would 
be.
