The orientation is only important when filling a cold engine / coolant 
system.  Some (not all) thermostats have a small hole to let air bleed past 
them during the filling process so you can get more coolant in.  You'd want 
that hole to be on the topside of the water passage.  Otherwise, orientation 
makes no difference.
