Things Damaged on a 5K in a Flood

Subject pretty much says it all. A while back I had a windshield replaced
and they missed some sealant along the driver's side pillar, consequently
allowing an awful lot of water in the last few rains. I had it pretty much
fixed until the last rain, which allows me to start the car but it won't
stay running. Under the hood is bone dry, including distributor cap, but
the inside of the car has 3-4 inches of H20 on the driver's side front and
rear.
What components/wiring would be damaged by this type of flooding? The glass
company is looking at it right now, trying to escape responsibility, but is
this type of thing likely to total the car? Or, if the glass company
decides to not be generous, what types of things could go wrong a year down
the road from this?
