Maybe some experts can jump in here, but AFAIK the depth of the crank seal
should not be put at the exact same depth as the original, for just the
reason you mentioned. The earlier seal well may have grooved the shaft. I
have been told that there is enough tolerance to move the new seal forward
(or rearward) slightly to run on a new portion  of the shaft.
The pilot bearing we installed in a friends URQ this summer, as best as I can
recall is not critical, but doesn't need to be bottomed in the hole. My
memory is flush with the surface.
These are my recollections, _not_ factory trained factoids.
