Some advice please (95 90S)

Here is a little background on what has happened. When I got my car last
July it was running great. A few weeks ago the lifters started chattering a
bit and there was a loud clicking noise coming from the engine every now and
then. At first I thought it was a bad oil pressure valve on the left side,
because that was where the lifter noise was. One day a couple of weeks ago
the oil temp light started coming on when I was turning left (taking oil
away from the left side of the engine) and the check engine light went on
and the car started running rough. Thankfully I was in my driveway letting
it warm up when it started to run rough. Well I took it to the dealer and it
was diagnosed as a bad oil retention valve. Along with that they replaced
the crank shaft seals, did a timing belt, water pump, tensioners and a whole
bunch of other stuff (has 85k on it so it was about that time). Well I got
the car back yesterday. It definitely runs better then it was before but I
still have a problem I don't like, and this is where any ideas of what might
be wrong will come in handy.
The car makes a loud(!) clicking sound (similar to a relay) like 10 times a
second before shifting up (sometimes when shifting down). It is an
automatic. So when I'm accelerating from a stop it will click a few times
then shift at every gear. I have no idea what is causing it since I don't
know much at all about cars, I don't think the mechanic heard it when test
driving it so I'm hoping someone can give me some ideas so when I call them
back I might be able to tell them something.
