Brandon,

1.  I assume you are using the correct clutch disk.

2. The alignment of the transmission shaft with the engine/clutch disk need
to be almost dead-on.

Engines almost never go back in without some creative adjustment, unless
you have a straight shot back to the trans.  When I did the wagon, I had to
jack the transmission way up at an angle to get it to line up with the
engine as I was putting it in.

Once you have the pressure plate and flywheel inside of the bell housing of
the transmission, get the trans-shaft to start into the clutch hole.  Then
raise or lower the engine so that the space between the top of the motor
and trans is the same as the bottom and also each side.  Eventually they
will line up just right and clunk into place with the proper nudge.

Usually the relative  position needed to get the flywheel inside the bell
housing is different than what is needed to get the two completely
together.  You just tneed to keep playing with it until things slide into
place.  An extra set of eyes/hands can help.

Sometimes you need to turn the engine over a little to make sure the
splines are mating.

In short, you need to adjust the angle of the engine and transmission so
they are in perfect alignment.
